Crap just noticed the SIP bug. I will try turning xT9 off and post the results after a few days of testing.

Sorry, I should have mentioned that. I'm using a custom flip clock "GlassClockBack_v2" from this post: http://forum.xda-developers.com/showthread.php?t=430464

I uninstalled it and did a soft reset. Clock is now updating correctly after the screen dims. So I suppose I can live with not having a custom clock. I guess it's just worth noting that this problem suddenly popped up with 4.6. (or possibly 4.5 since I skipped that release).

I am using the attached one and it seems to work fine, although I haven't paid it as much attention as you have. You might try this one.

Somehow my original custom clock started working after the I uninstalled/reinstalled clocks and soft reset a few times. Or maybe it only gets into a the weird non-updating state after the phone has been on for a while. Oh well, I'll assume it's fixed for now.
