So I am curious. How will this affect the ability to do OTA updates, especially when Froyo is released?

From what I understand there are 2 stock roms floating around. One with root and one without root. If you flash the one without root it brings your phone back to locked state. Then you can get any over the air update. The way I look at it, we will have much better roms with Froyo either before the big day hits or the very next day!

Only to allow programs to run that require root. You can not flash your phone with this method but you can download free wifi tethering from the market. If you really want to flash your phone just try the following link. It literally makes it a joke!
