Any programs that are installed on the Internal stroage that I want in my launcher have to have the shortcuts copied over to the windows/start menu/programs dir first. Any way to have those shortcuts created during startup using Sashimi?

Oops! No, I'm sorry, I completely missed the edited part of your post.
The short answer is... the registry is a pretty complicated thing and there really is no short answer to that question.
The best thing to do is to bust out your registry editor and start exploring.
Advice on the registry could quickly get this thread off track so I am going to ask that you please use the forum search tool, as there is already a lot of information about the registry on the forum.
Also, if you have specific questions you want to post, check out this section which is completely dedicated to registry tweaks, etc...

*edit* Also... you can use your Sashimi auto>root folder to add shorcuts to your start menu, thus enabling your backed-up program launcher to work right every time. Check out the Sashimi documentation for more info on how to do this.
