iTunes is probably the issue. In iTunes turn off Automatically Sync Songs. I stopped using iTunes because I just couldn't get to liking it so I started using Windows Media Player. To use media player choose USB instead of media sync.

Media Sync, WMP, jukebox, media monkey all those syncers can only handle iTunes non-DRM .m4a music but the DRM-protected .m4p tracks.
If you want to transfer your whole iTunes library (including the DRM'ed .m4v video movie), a 3rd party DRM removal software and a USB cable are enough by draging & dropping, what you think?

But the funny thing is, it was working fine. I've not made any changes. No updates.

That version should work since it's the same one I've used. I say it has to be settings since I had this same issue and resolved it by changing the auto sync setting. I'm out of ideas at this point.
