about the same as any other way. there are many fail safes built in, the app simply modifies the software side (same as charging with the phone off) so it all depends on the hardware really. I suppose a bad battery or any chip in the phone going out could cause a problem, but it's very likely it would happen regarless of the software.
actually the chances are greater of burning out a usb port on the host/hub, and that's where a powercombiner helps.

I've been using no2chem's nueBattery for a while, with fast charging enabled, and I have yet to see any damage result from it yet.

I'm not sure what the big deal is with the voltage and current inputs to the phone. Getting 900mA with the app should never ever hurt the phone or the battery. If you do a little reading on what the USB 2.0 standard is, and understand that there is a seperate Battery Charging Specification you'll see that a charger can supply maximum 1.5A when running at low-speed or full-speed with a maximum of 900mA when running at hi-speed. A dedicated charger can output a maximum 1.5A and a portable device can draw up to 1.8A from a dedicated charger.

HTC has been using that standard for a long time, even prior to it being officially adopted by the industry. If you notice on the wall chargeers, you can see the current capacities for different manufacturers. Anyone who has ever owned an older RAZR, or any Moto headset for that matter, can see that they were relegated to 500mA, which was an older standard adopted with the original USB standards.

5.) When you connect your TP to your PC with the USB cable, you should always choose the "Disk Drive" connection NOT Activesync. Also when connected to your PC, you should see the circular light flashing in the usual rotating fashion the same way it does when you charge with your home ac adapter charger. If it's not then it's not charging. Check for other problems such as usb drivers, faulty usb cable, faulty usb port, etc.

Disreguard...it all depends on what you will be doing when connecting your phone to your pc... syncing or tethering, etc.
