In the event nobody else posts an actual solution, I'll just share that this happened to me before as well. In fact, it has happened with both a stock and a custom rom.
The first time I tried Verizon Tech Support. To their credit, they did spend well over an hour with me and remotely installed some files, but nothing worked. Their end solution was to reflash. Hopefully somebody does have a solution. Hate to reflash for no reason...

People have posted CABs to remove the "phantom text" as well as reg fixes...give these threads a shot...

This just happened to me when someone was sending me a picture. The sender's name appeared, but the message was empty; however, the size of the message was 30K. I deleted the message and performed a reboot, but I still have the one "unread" message notification.
