I screwed up on the ZIP file - if you downloaded the first update, there are two OS.NB.PAYLOAD files - use the smaller of the two, not the larger. The correct one (the smaller) is in the wrong place in the ZIP file. Will upload a new one ASAP. Make sure you wait to download one called XIP 3E Fixed.ZIP.

So I just tried your new version and found an issue. I used it with Scrosler's 1.2 ROM and installed Resco Explorer then tryed to use the update program. All of the save locations were greyed out. This didn't happen before I use the new XIP.
I also found that when you do a soft reset it isn't really reseting the phone. All recent programs stay in the start menu where as with the 1E is removed them.

Yeah I got the fixed version. It looked like Resco Update couldn't see either Main memory or Starge Card. I say that because you could select either one. The entire thing is greyed out.

What does Resco Update do? I'm not familiar with it.

It connects to Resco's site to check for updates then let you download the new updates. When you select the updates it then asks where you would like to save the files. That is where the save locations are greyed out.

I have no idea here. If there was an actual problem with those storage locations being inaccessible, I would think that a great many things would not be working. Is this the only issue you are seeing? Did you see it with earlier versions?
