Everything you wrote above is true, except for one situation.

The smart battery meter is reset along with the ROM flash.

So in the case where a person flashes a ROM in the late afternoon, and then sets the phone to charge. This fools the smart batary meter into thinking that the batter has a very small capacity.

In order to reset the smart meter, you need to ensure that the battery is discharged to the lowest point that the device will not operate, that is until it turns off. This is still within the safe limits of the 3.0V limit of the battery due to the protection circuit.

And then do a full charge. Doing this will reset the smart circuit and allow it to correctly calculate the actual battery capacity. Sometimes it helps to do this several times, to help build an average time for charging in the smart circuit.

There is no other explanation for battery life going from ~12+ hrs in a day on a full charge to ~2hr life the day following a ROM flash. Especially when you consider that I did the above discharge and got my ~12 hr+ life back with the same ROM.

NEVER manually discharge a Lithium-ion or Lithium-polymer battery by shorting or running them all the way down with a light bulb or resistor unless you want to destroy it or injure yourself.
