"alignment screen" after soft reset

I'm running the leaked 6.1 ROM, didn't let customizations run, ran ppst.exe

everything is working great, except when I soft reset my phone, it asks me to go through the "screen alignment" and other setup functions before the OS will startup. Is this because i didn't let the customizations run? is there anything I can do to fix it short of a hard reset?
