Folders missing from storage card

im wondering if anyone has ever seen this problem. i had some folders and subfolders disappear on me on the storage card.
i have a 6gb sandisk.
i had an "mp3" folder disappear on me (the memory is still being used, over 3gb of memory) but i cant see it on the phone, or when i check the card on my comp. in the "program files" folder on my card, almost all of the subfolders have disappeared as well (except a couple of games installed there).
i havent installed anything new recently, but i know ive seen some duplicate folders mysteriously showing up on my storage card, and when i open up the duplicate folder, it would have the same contents as the other duplicate folder. so i deleted one of the duplicate folders. i did this for a few other duplicates as well. i was thinking maybe i deleted my "mp3" folder by accident, but then why is the memory/space still being used up on my card? and how did the subfolders in "program files" get deleted too?
if anyone has a solution to this problem, before i format the card, please do share
