Weird, I just had this problem this morning. All I did was delete all of my messages, didn't have anything important in there anyway, and it disappeared.

One time when my phone did this I also tried this.
I sent an email to each of my accounts and a text message to my phone from another phone. When they showed up, I turned my phone off and removed the battery. Put the battery back in and restarted the phone. I then checked my email and message and then the counter went to 0. Try it, it may work for you...

thats one of the reasons ive done away with tf3d
im using SPB mobile shell 3.0 less battey consumption and way cooler only problem is the customers in my store want to know why my tp dosnt look like the one on display

i went to settings, text, and changed it from threaded to classic. found an unread txt, opened it up and then switched it back to threaded and all is well!

I actually watched as this occured on my Fuze. I couldn't see everyting contained in an e-mail so I logged into my account from a PC. Once I read the e-mail I deleted it. went back to my phone and it was still showing. when I closed the e-mail on the phone I watched my unread message qount increase by one. Safe to say you need to make sure that your e-mails are closed prior to them being deleted from the server. I am pushing my comcast e-mail to the phone and removing from the server when I download to the server at my house. I guess the Fuze doesn't like having something open that another system has removed. I tried disabling the TFT3d and restarting the OS but that didn't fix anything. I know of one scenario that causes it just not how to rectifiy it.

I have gotten this error on a stock Touch Pro ROM and only the essential registry tweaks. It happens rarely, usually when I'm interrupted when sending or replying to a text.
The solution for me was to do as xunkownx suggested. Switch to classic text message mode. Then find, and open the unread text. Slide over to Messages Tab > Click on "All Messages" > Find and open any unread text. Problem solved.
