ROM upgrade question

I really dont know where else to post this, so here goes. If I flash my rom to a custom rom and I run a backup from spb backup, what will that do? I mean, will it put everything from my update back on the new rom? I actually use sprint navigator and sprint tv and tons of other **** that I see cookers take out of their custom roms. Will the backup put back my theme and icons and such? I am guessing that it will but will it mess up the custom rom? I basically wanna try a custom rom for the increased pagepool and clean nature, but wanna keep all my current settings. Any knowledge will help. Thanks.

for what you mention I would just download the cab files from that and use somethign like UC or sashimi to install everything automatically, but I haven't used spb stuff.
