Sounds like you used the Carrier Provisioning program. If this is the case, this should have been the very FIRST thing you did on your phone directly after your flash. This program adjusts settings (keyboard, misc. reg edits) which setup your phone close to stock for your carrier. It is possible it could have touched your MS lock settings.
