you need a ground loop isolator either in the audio connection or a 12vdc noise filter for your charger.

Have you tried a filter in the audio connection to the stereo system? To be sure its alternator whine, have you tried it with just the audio connected, but not the power?

As a car audio / video installer I can confirm weedahoe sugestion faster than the rest, sure the isolator could help but they also degrade the signal and sound quality unless you get a good one. Check ALL of your grounds, and cheap rca's (if you got amps) will cause it too. Reroute them away from control modules and the amp power wire in the car. Plus if you do have an amp, run the power wire down the same side as the battery, crossing over the motor can pick up noise too. Make sure the grounds are fastened to CLEAN BARE metal and make sure it is secured.
