I haven't noticed any of that. Mine look fine. I can say that all the tweaks I have on my device are in that mega cab. There may be something else that is causing it. Here is my shortcuts and all applications screens.

Great job! However, I'm surprised that you aren't using the 4/6 column patche (4ColumnsStart&AllPrograms_v1.1.cab) so you can see many more applications at one time.
Highly recommended, but needs to be tweaked in with the program tab mod, I think. More info here: http://forum.xda-developers.com/showthread.php?t=539107 Thanks! Kev
