with installing a new theme ? wow had no idea that could happen

I'm having a problem with the clear widgets. When I run from SDcard and then reboot, it makes my weather and clock widget disappear, along with the calendar on my next screen. It also makes the categories for 'em disappear from the "+Home" menu. I can reflash the Fresh ROM, it brings my icons back, but the grey background to the widgets aren't clear enough to seem to blend in nicely.

Any idea what could be causing this?

so having to many apps can cause those errors?

when you say run from sdcard do you mean from recovery ? not sure what could be causing that

When I boot it up from pressing Vol Down and End. Then selecting, I think, flash from sdcard. I select the zip file of the clear widgets and have it install, then I reboot.

Yeah after you get above 70 apps or so, it freaks the system out. It has nothing to do with available memory, but the actual quantity of apps will cause of the android phone and system processes will force close on boot.

No, holding down Volume Down and End, after the phone has turned off.
