Have you went into superuser and checked to see if your binary is the most up to date one? It should be 3.0.3.2, are you saying that you are rooted and using the stock ROM? If I'm not mistaken by rooting your hboot gets changed, that looks to be the stock hboot, someone correct me if I'm wrong.

Yours sounds like it's working right... It only seems to work when a app needs to use root rights..
I don't know if it's different on the 3D, but I know on my Evo superuser has all the programs that need root access stored in the program list, they don't just populate as it needs access they are either there or not to my knowledge, at least that's how mine is.
