I would suggest, if all else has failed to flash a stock rom with the RUU utility on a PC...
You can get them from Shipped ROMs .

There are a few threads about this at xda in the evo general section or q&a I believe. I would start there as this had been discussed in depth and I believe someone has found a solution.

I had the same thing happen to me with the Destroyer ROM. My SD had to be reformatted. After that I dl a sense ROM placed in the SD card and flashed it.

If you snoop around, you can find a boot-loaded stock ROM. IOWs, it is wrapped in a PC36IMG wrapper. Pretty sure I have one but it is too big to email. Ask around XDA.
But you can clean up pretty thoroughly installing something like Sprint Lover's All in One. You will remain rooted (which ain't what's ailing you) and get back to ground zero to sort out your issues. You may want to reformat your SDCard along the way. Wiping properly (like your Mom said) is always important before flashing. Good luck.
