Firmware
These must be flashed through fastboot/hboot.
I'll be completely honest and say I don't really know what some of these are for, so flash with caution. Only flash them if you are willing to deal with the consequences of it, whatever that may be. Please let us know the outcome if you do though. If you need an easy way to check MD5 sums you can find a windoze tool for it here(Thx riggsAndroid!).

So im guessing that all the fixes such as temperature and facebook fixes are incorporated into the rom and not the OTA then.

making progress on the mods, this is what I have done so far

-Added Battery % icons (/system/framework/framework-res.apk
-Added Custom Greeting (/system/app/settings.apk)
-Added 1x/3G mod (/system/app/systemui.apk)
-Added 4N1 reboot menu (/system/framework/android.policy.jar)
-removed USB debug icon (/system/framework/services.jar)

yes, those fixes would be in the ROM/System update....

the OTA updates the OS (Android) and the firmware updates the radio.....having s-off & rooted just allows you to flash custom zips & have full access to the system.

Ok so in theory all i need to do is update the firmware (since i can already get a custom 2.3.4 rom from you as of now)?

yep, definitely dont install the OTA.....but read my post about selectively installing the firmware....
