I am using the newest Alltel Radio 1.12.20F

EDIT: Ok I am not sure why it made a difference, but I just flashed the 1.07.06f Radio and I have GPS again. The thing I don't understand is why the Alltel Radio would work with every ROM except these Clean ROMs, but ohh well I am happy now. Thanks again JD for your nice work and the almost daily new release, I am loving the way that Microsoft is going as well. Windows 7 is shaping up to be a HUGE jump in the right direction.

I had the same thing happen when I flashed the last two DCD Roms. I had to upgrade radios to get a GPS lock.
