Edit. so get this guys, i had downloaded the rom again and was going to reflash, again. i remembered that i had old copy of a boot screen on my card that keeps wanting to reflash automatically so i was going to take it off. but before that, i accidentally went into bootloaded and activated it so it ran. once i reset the phone and got out of bootloaded, the phone started accessing touchflo3d (i could see the keyboard pop up). i then noticed the "Desktop" icon was back and all the programs were back. dudes, i need some really highend tech guy to tell me we what the heck is going on with this. i didn't reflash the rom, i just accidently flashed a different boot screen (which now i delete that file so it doesn't happen again).
Hmm, just to rule out anything else messing up the works, could you try flashing without your SD installed... this way, any SDConfig.txt you may have won't run, etc. Just to verify that it's nothing else on your SD that is causing the issues.
