I know for a fact this didn't happen with 6.1, however I've tried a variety (6+) 6.5 roms and they've all had this problem although not to the same extent.

I believe this was mentioned before tho I haven't gone to find the post. Easiest solution is to clear your messages often.

No it happens when I setup my exchange account and receive mail. My Icon turns into an "X" (This is only for the panel that has the text/VM/MMS/mail indicators on one line.)

I just tried my hand at flashing from internal storage for the first time. I noticed that when I flashed to grooveROM 5 from internal storage that it only updated SYS.

Is that OK?

(I flashed from internal storage to the shipped sprint rom first, which updated SYS, RADIO, etc.)

This is correct. None of the custom ROMs do anything to change the Radio ROM or the phone programming (notice that your PRL, IDs and phone number never change).
Flashing a shipped ROM will change you Radio ROM as well as your SYS files.
[I assume that by SYS you were referring to the OS as a whole. - thanks inda]

I figured out what was wrong with my sound issue.

When you push the volume rocker, there are two tabs, Ring and System. Ring was all the way up but system was silent, changed that and everything worked perfectly.

I assume you mean OS, right? The OEMs and XIP updated too, right? If it was SYS only, the build in your about screen would look something like this: CE OS 5.2.23001 (Build 23003.5.0.60) -- not sure how that would be possible though.

All customs ROMs flash OS (SYS, XIP, OEMs) only, they do not include radio or bootloader.
