There is not one single option.xml. Each folder contains an option.xml file for that folder to be added seperately. If you really think it is neccessary to delete them you could just manually go in and do so.

What I have done was create a "base" build that I have saved. I open that save whenever I am trying out some new program or a new burn and then add extra selections from there.

I really love the way no2Chem set it up as I have more control over waht files get included and can even leave out things that I know I don't use much easier. Instead of actually changing no2Chem's folder contents I have created a new folder with the modifications that I use and it is easier for me to keep track of things. It also makes it simpler for when no2Chem puts out his next release I will be able to easily incorporate my stuff with less effort.
