I always have trouble syncing after reflashing my Apache. I think the problem is that Vista recognizes it as a different phone and won't try to sync with it and screw everything up. This is what I do and it always works. Make sure your phone is unplugged and open task manager (ctrl+shift+esc) and end process mobsync.exe. Then plug your phone in. Then go to Start > All Programs > Windows Mobile Device Center and your phone should sync.
