I don't know if it's different on the 3D, but I know on my Evo superuser has all the programs that need root access stored in the program list, they don't just populate as it needs access they are either there or not to my knowledge, at least that's how mine is.
Back on the evo it seemed to do the same as the evo 3d.. Certain apps would pop up if it needed superuser rights..

I used it back on the evo.. Also on the evo 3D ... What rom you using? I would find a stock build that has been tweaked alil bit... You could try fresh rom by flipz ... For the EVO everything works on it... Close to stock also... I know this caues I rooted two of my friends Evo's and put fresh on it Also when I had the evo I was running it along with CM7..
