There are certain system processes that you need to put on your ignore list.

After a reboot, I would open up ATK and see what's running. Add everything to the ignore list except any apps that run at startup that you don't need. Anything with HTC in the name should be ignored.

After that, make a phone call and hit Home, then go into ATK and see if there's another process that starts while you're on a call...if there is, then ignore that too.

I have ATK on my wife's Evo and have it set to AutoKill every 30 minutes and she hasn't dropped any calls...but I'm not sure if she's had a 30+ min phone call either.
