You've gone through the root and are having trouble with the rest of the process recovery/wipe/flash-correct?
ROM manager doesnt seem to work 100% of the time while on a rooted stock ROM so it's possible, but it may not go.

I think you said you watched the video tutorial but if not I'd go there.

You need to boot into recovery, get the red triangle, plug in the usb, then run the bat file, in that order. I'm sure you are, just checking...if you try to run the batch file and your phone isnt plugged in the command box will flash and disappear.
If your PC doesnt acknowledge your phone when you plug in the usb then you may have a bad cord, a bad port or something hardware related.
Did you try rebooting the PC?

EDIT: I just booted into recovery with Sync turned off so that shouldnt matter.

The whole point of the root is to give you access to the OS that you would not normally have. It does not by itself make any changes to the OS. It allows you to use apps that need root access to function. It also allows you to flash custom ROMs.
