Your phone numbers are there but are not in the correct fields if you look at it in excel. Just copy and paste them from excel to the correct fields.

i had same problem but fixed it in 30min using a similar method already listed. I sync'd all contacts with gmail. On phone, set all the numbers, (fax, mobile, home, etc) for a contact and resyn'd. This showed me which fields android wanted to use for mobile numbers and such. I then resync'd with gmail. I exported my contacts file to .csv and opened it in excel. I looked for the contact that was set up correctly in my phone and just copied numbers from the wrong fields to the correct ones, resync'd, boom...done.
