Font issues after "Advanced Config" install?

Hey everyone,
I'm having some difficulties with the fonts in Comm Manager and a couple other programs like Google Maps and it seems to happen only after Advanced Configuration Tool is installed/run. It seems to make the font all blocky, i.e. ultra low resolution style fonts. Any ideas how to fix this? I tried going in and deleting some of the more "exotic" fonts leaving behind Calibri and Arial, in my windows/fonts directory, but they were "locked".
