It shouldn't have anything to do with the TuneUp. Are you sure you haven't installed any third parties that might be the culprit? I've used these tweaks for so long I can't even remember! ...and at least on 5 devices! Try reinstalling the TuneUp. Also, please note that playing with the caches in Advanced Config or other such tool will reset some of the caches this TuneUp applies.
