FC issues after swapping batteries

Guys, I'm really hoping someone can shed some light on this for me as it's driving me insane. Since I knew that the Epic and most of these smart phones suck at battery life, I thought that I'd be better off just buying an additional 2 pack of batteries and a wall charger for the battery without the phone, this way I would just rotate my batteries all the time and let them run empty to make them last longer.
Well, this doesn't work after a week or so because I start getting sporadic force closed errors which progressivly gets worse to the point when you boot your phone, it won't let you do anything except hit ok on all of the FC's that pop up. So than I need to restore my previous backup, works great for a week or so and than the cycle continues.

Why is this happening? I am not pulling the battery out while the phone is still on, in fact after the last few times, I turn it off, wait a good 2-3 minutes and than disconnect the battery. I really don't understand why swapping a battery with another battery that is fully charged would crash the phone so bad. Anyone?
