Will the "Over the air programming" option 1 (*22

harm a phone with a custom rom or any phone for that matter...

No, it shouldn't. Those people who need an AKey may find that it doesn't work for them, but there is no negative outcomes. It is better to do *22899 after you do *228 option 1 the first time.
