Edit- I think that it will be a good idea to have it in the remove apps folder in case users want to install it and if they want to install it, then so be it.

Its not that simple.The easiest way is to delete them with root explorer or repack my ROM in the kitchen

Edit 2- Or you can just live the swype app and users can go to application under settings and do a force stop for either swype or htc input. And hope they don't make the mistake to uninstall either one of the applications.
