Ewwww... mistake. You have to reflash to stock and then relock your phone
Otherwise the stock tool might not work, as it happened to you. Usually, even just reflashing the shipped ROM is okay. Now if you want to keep your ROM, you'll have to find another way to do whatever you wanted to do I think... :/
