I have had this happen a few times myself. I have noticed if I don't wait long enough after I delete the message it doesn't seem to clear it. The only way I have gotten it to clear thereafter is leave myself a voicemail so that it triggers it again and then it clears when I delete that one. I assume it is an issue with Sprint which is who I am through, not the rom.
