Edit. I'm playing around with the latest Star rom and it has touchflo built in and the scrolling is working like he described. Heck, i never noticed on Merdin's version. I don't guess it really never mattered that much to me.

TouchFLO has no relevance to TouchFLO3D>
TouchFLO is htc's rendering of touch scrolling features. In which 6.5 has implemented anyways.
If touchflo is removed, tf3d is not affected in anyway. It has nothing to do with it
What you CAN try doing is ending biotouch.exe in dot fred's task manager, to see if it works.
