I have the same issue as you, and I haven't found a good solution.

Even more annoying, is I use Exchange to manage my contacts, and that means I lose my ringtone settings EVERY time I flash. I have a custom ringtone for every contact. I flash about 10 times a month, and it sucks.
I've used SPB after a ROM flash. The trick is to remember that SPB has the ROM Upgrade Mode, and to select that when you restore after an upgrade
