Flashing back to and older stock 6.1 rom seems to correct issues with 6.5 to 6.5 flashes.
As far as installing programs, I use an sdconfig.txt file on the internal storage -

As far as backing up emails and email account settings I have no working answer yet. I use PIM Backup for backing up my opera settings -
\windows\opera9\secure\wand.dat for the saved usernames and passwords,
\windows\opera9\opera6.adr for bookmarks/favorites
I keep all my ringtones on the internal storage in my documents\my ringtones\ so i don't have to keep copying them over every flash.
Hopefully that will help some.
