You should go through the basic troubleshooting steps - repeat the problem with a squeaky clean rom, and, if you can repeat it w/ a clean rom, then repeat the problem with stock. If it works on stock, flash back to your clean rom and see if it's magically fixed. If you've done those 3 things and you don't have the issue with stock but do have it with clean, then it's bound to be a basekit issue.
The easiest way I fix this problem is usually a reflash of the radio. Don't know why GPS occasionally seems to lose it's ability to lock, but it happens. There might be some easier, safer way to recover gps functionality than flashing your radio, but I've never looked any further into it.
