i went to the start menu folder through activesync and made folders for specific programs... applications, system, utilities, games, etc... and subcatagorized everything with a browser folder, gps folder, etc.. if you copy all your program links to your desktop, and then transfer them back, they'll go in alphabetically. the downside is everytime you install a program you'll have to copy everything over and back, but its not that hard and keeps everything pretty. i'm a very organized person, so this seemed like the only logical solution.
