If you copied OEM/SYS/ROM folder from 4.5 kitchen into the 4.6 kitchen and replaced OEM/ROM/SYS from 4.6, then yeah you are basically replacing everything that is core of the kitchen. In other words, the SYS contain the new build of the system and if you replaced it with the old one, basically the 4.6 = 4.5.
