You got it 100% right on both counts
If you haven't deleted your extrom files (you need to run the ExtROM Unlock app first though) then yeah you'll get the "customize in 3 seconds" prompt after a hard reset and should soft reset as soon as you see it to prevent it from installing.
After you unlock and delete everything in there, you'll no longer get that bothersome message after hard resets.
