You don't fine tune the SYS folder, you can simply remove the unnecessary SYS folders and/or create an options.xml to remove them.
You can also combine the rgu files so that you can minimize the number of files in your
IMGFS. FormerPalmOS talks about all this in this forum somewhere...
SYS must have a Matching XIP to run correctly, although you can get away with ones that are close enough it seems...
Follow Former's thread, it'll teach you a lot. or... it'll just confuse you more...
