Taking advice from someone on here, and I cannot remember who, if you set your text messaging to original or not threaded and restore your messages and then change it back to threaded, they will be there correctly. I've noticed that too, thats why i use PIM back up ONLY to back up contacts not to mention Dashwire is connected and sync at all times that way i keep track of all my conversations.
