Some apps specifically look for 2.1 to be the default. I can't remember which now, but I do recall my last hard reset, that was one of the first tweaks I did, and I had all sorts of problems installing applications. THey would give me a .netCF initialization error. Reverting the setting fixed the problem.

ive had no issues with spb products, but thats all ive really installed, if you could figure out which programs had 3.5 issues that would be fantastic.
