Yes, it can happen often depending on your current situation (programs installed to internal storage, messages...ect). And, yes, this only happens when you are in Hard Disk mode (because the phone cannot access the internal storage when it is in that mode).

Moving the messages back to the main memory is simple, but offhand I don't remember exactly what needs to be changed. Perhaps someone with directions can chime in and help you out with that.
