What could have prompted my phone to reinstall itself like that if the folders were essentially empty? And what harm could have been done as a result to the device?

Without knowing what exactly you did to the registry it is hard to say. If you did not back up your phone prior to any changes then you might be SOL and have to resort to a hard reset. I would try to PM a senior member and ask them if they can help you. But if you want a fresh start then do the HR.
