Well since the Cleanup packages only make 2 minor Manila Theme hacks, I assume you're talking about my Sprint Manila Blue package which makes a lot of extensive customizations to the Sprint theme... there is 0 chance the cleanup package caused that one, because it just doesn't have the right manila files to do so.
Anyway, the problem is that my instructions clearly state that it ONLY modifies relatively clean Manila themes, so if you want the flip clocks back, disable TF3D and reinstall the Flipclock package you want.
