Those programs are cooked into the rom. When a custom rom comes out, most likely it will not include what is referred to as "bloatware". As far as I know for now you have to deal with it.
To edit the registry you need to get a registry editor. I use resco, which comes with resco file explorer. it however is not free, but if you search, there are free ones out there. total commander comes to mind, but there are a few.
