Both come with Visual Studio.NET 2008...
SQLCE is a database for the mobiles base on a subset of MS SQL Server... The CE is left over from when Windows Mobile was called Windows CE... In my opinion, a normal home user will never need SQLCE, its more for corporate applications...
NETCF 3.5 is a subset of .NET Framework 3.5, and most users probably will want to have this installed... I'm oversimplifing, but its a collection of APIs and Programs that help applications work...
